It's undeniable that those orchestrations helped in popularizing Bach's works and they do have merit as paraphrases, but I think that Bach would not have approved of the style used. For instance, in bar 59 there is no tempo changes, whereas Stokowski changes the metric and the character:
It's worth noting that Bach's autograph of the Sonatas and Partitas has some of the most beautiful musical calligraphy among Bach's writing. There is a second copy made by his second wife, Anna Magdalena, that is equally beautiful.
