And here's the latest preprint: Inductive Graph Layout with Implicit Neural Fields by Berfin Inal and me. Instead of pushing around free coordinates to get a nice graph drawing, we we just make it an implicit function via a tiny MLP that is trained on the layout energy. arxiv.org/abs/2608.08876

Now with a background to make the Studio Ghibli influence a bit more obvious ;-). It's a shader that does all the work, no models except for the, well, 3D model of the protein that is read from a PDB file.
